I am trying to compile a list of the sets that were actually built and filmed inside of the Weta workshop.. but it really is failing to a degree, so I am calling for help.
What I remember:
the top of Weathertop
Dead Marshes

Weren't the Emin Muil also filmed in the Weta studios?? Not sure about it though...

The part where Merry finds pippin on the battle field. I saw on the extra DVD that the elephant in the scene was made by weta. Not sure if that counts or not. *shrugs*
